When creating a project in Carbide Create, do i have to create a separate GCode for each change in a bit? Or will it pause automatically for me to change out the bit?

Yes you will need a seperate code for each tool, because you need to re-zero your Z-axis after a tool change.
In addition - I prefer, and recommend to completely turn off the machine during tool changes.
