Just wanted to throw something up here in case it helps another newbie.
I have been fighting an issue with my Shapeoko 3 XXL cutting in the air about 1/4" above the material. I have checked and double checked so many things I’ve lost track. This morning I discovered the cause. My Sweepy 2.0 Dust boot was set about even with the bottom of my cutter. On this project, my first cut was a 1/2" hole and the dust boot was making contact with the material. When the bristles made contact and deformed for the cut, they remained stiff enough that it caused the Z to miss steps and basically reset my Z zero. After readjusting my router and raising the dust boot I was able to complete the project without issue. Sometimes it is the obvious that trips us up the most.
