I measured my board multiple times and set the zero successfully with using bottom of stock for cuts. It all went successful thanks to the tutorials etc.
My question is: if i found that the endmill didnt make it all the way through the stock, for whatever reason, and a simple knife couldnt tidy up the thin layer it left…what would then be my process of sending the router back in to finish that thin layer. (Providing the stock has not been removed and sits still in the exact same spot as when the project started)

If you have a path that did not go as deep as you need and as you said part has not been moved, Increase depth in CC for that path to clean up that error. Disable the paths that did cut properly. Save and rerun.
Re-cut the contour?
If it’s only one section, dupe the contour in position, then use Trim Vectors to reduce to only what is wanted to cut, then assign a suitable toolpath? Be sure to verif in the 3D preview — it might be possible for direction to change affecting inside/outside.
I always make the cutout its own toolpath in carbide create (even if it could be combined in theory with others) exactly for this reason.
In CC you can – by right clicking on each toolpath – disable the ones you don’t want to have cut… so only the enable paths will be cut… just disable everything except your cutout toolpath.
If you want it to cut deeper just change the depth on it (to save time, since it’s the 2nd cut, you can set a start depth)
but… if you zeroed at the bottom, something moved most likely. Could be the bit slipping in the collet could be something more serious, so yes you can cut again… but also you should try to figure out what went wrong so to be future proof going forward
It would be nice if we could multi select toolpaths for that disable/enable functionality.
You could in theory adjust your Z down slightly in CM and run the count our path again. I have thought about that several times but never really tried it. Although in this case it would repeat the full cut which is mostly air so as @fenrus said better to adjust in CC and set a start depth.
