Unexpectedly needed to change endmill mid-cut

I’m pretty new to this so any help would be appreciated.
In the middle of a tool path (1/8 end mill cutout), I realized that I hadn’t left enough length on the endmill to do a through cut and if the program continued to run I’d have the collet touching the top of the wood. I hit pause in Carbide Motion, but at that point I couldn’t figure out a way of making the machine recheck the new tool height with the bitsetter after I had lengthened it enough to make it through the stock.
I understand I could end the job, and create a new file with just the toolpaths I had left to cut, but was there a way to get it to recheck the bit mid-job?

I just did it yesterday. Programmed a profile at 0.500, and the stock was 0.600.
My tool was out far enough, so I just set the top of stock at 0.100 and reran it & watched it cut air for the first 0.500. But that was only about 2 minutes. On a larger job I would reprogram it.

There is no way to change the same tool in the middle of a job. As @WillAdams said you have to top the job and make your changes and start the job over. However if you had already successfully run some tool paths you can just disable them and save your .c2d file and start with the new file. If your first tool path was the one you had not gotten your bit set properly then you just have to start over.

When putting in a bit in your router it is a best practice to measure your collet length and insert any bit in at least so the top of the bit is at the top of the collet. This gives you the best clamping pressure on the bit so it will not slip. You can seat a longer bit further up but never put a bit all the way until it stops at the bottom of the router shaft. when you tighten up your collet nut that pushes the bit and collet up inside the inclined plane that is inside your router shaft. If you already have the bit all the way up it has no where to go and it could come loose and slip.
