Y rails are not same height above MDF

When I run the s3 it starts out perfect, however as it moves to the left the depth changes, I measured the height from the two rails to the mdf and the rail on the right side is .12 higher than the rail on the left explaining the issue, however what is the fix…please help?

It may not be the rails, it could be the MDF. First you need to determine if it is the MDF or the rails. If you are using a spoil board you can resurface setting your Z zero at the lowest point and milling .01 off. This might be your easiest solution.
