I just spoiled my workpiece again by having a bit that is too long. I am cutting a 1.5 inch channel in a table top, so I make sure my bit extends below the chuck by just over that. Zero-ing works so the Shapeoko can handle the length in theory. But once it starts to move to the centre for the cutting it does not lift fully and gouges my workpiece.
Did you factor in your retract height in all the measurements?

Where are you zeroing Z?
What is the retract distance?
Where is the end of the bit when it’s at the Z home position? (All the way up to the limit - 5mm)
Try raising Z to the limit - 5mm, and then move the spindle up so the bit is clearing the part by at least the retract distance.
