Can I reset Z height between toolpaths?

My BitSetter is not working and support is helping me. It shows engaged at all times. Until we get it fixed my question is when I run 2 toolpaths will the software allow me to reset Z after I load the new bit or will it just start carving again. I do have bitsetter disabled right now.

In summary, do I need to run two files in order to reset z, or will it give me a chance to reset it (bitsetter disabled) after tool change? Thanks

No.

You will need to disable any toolpaths which are not for a particular tool when writing out a file to send to the machine, then for each file you will need to manually re-set the Z-axis zero.

As noted before, unless, you have some mechanism to ensure that tool length stickout is consistent for all tools being used — Depth Ring Collars are one possible approach for this:

So getting in the Way Back Machine with Mr Peabody I started with CC v3. In those days there was no BitSetter so you had to write each toolpath out in separate gcode files. Then you ran each gcode file separately. That is pretty much what @WillAdams is suggesting above.

C3D has come a long way from when I started in 2019 in both hardware and software.

If your bitsetter is showing engaged all the time that could prevent the use of the bitzero since they are tied into the same inputs.
