I am only going to write regarding the holes in the collet nut. Those are intentionally put there to balance the nut, like putting wheel weights on car tires.

EDIT: Although it’s usually just one or two. That looks excessive.

Don’t confuse manufacturing tooling marks with being a “used” product shipped to you. The drill marks are for balancing purposes. Even the packing material can provide “dust” looking particles on new tools due to the shipping from origin.
