Given an STL:
Is there a way to take this stl file and cut only the mortises? I was able to perform a contour cut for the outer profile of the pew which took 70 minutes. The mortises are at 3/4" depth.
First, import the STL:

Then trace the depths which need to be cut to:

Repeat as needed for each height:
Select the perimeter:
and offset by tool radius plus 10%:
Then apply toolpaths — if using the underlying 3D model, then it could all be done in one go, but this is simple enough, that arguably, it should just be done as 2.5D toolpaths (which likely will be quicker and more efficent):
Then select the perimeter and the offset geometry and finish cutting as a pocket (assuming workholding will permit no tabs):
