This may have been posted already. I had a similar problem where the z axis default was set at 320 instead of 20 causing the z to slam into both top and bottom limits.
I’ve had this happen twice as I was trying different gcode sending software. To fix the issue, I was able to follow the following link to set the z back to 20.
($102=40 (1/8 microstepping) 20 (1/4) (z, step/mm) )

Im also net to the world of CNC with a new S3 - Not sure if it applies to your problem?
Had a similar problem with depth of cut issues. Found the issue was related to slamming into the stops and causing the Z belt to jump momentarily (even though the belt was tight).
Tried lowering the job material to get a lower Z0 (top of material), retracting the router bit into the spindle and much as possible, then reducing the clearance height in gcode so that the Z axis didn’t hit the stops when retracted and the problem disappeared.
