I’ve designed a couple of projects where I’ve grouped toolpaths based on the bit I want to use.
I understand using the BitSetter precludes to need to do this, so should I ‘un-group’ the toolpaths, or will CM just do it’s thing either way?

The BitSetter will output multiple different tools within a single group, or sets of tools in different groups — it doesn’t care, or rather it will accept such files assuming that they are written out thus from a CAM tool w/ a post processor which does so such as the Carbide 3D Shapeoko post-process in Carbide Create.

Good point about the post-processor too.
As Will said it does not matter if you have groups to cm. Where it does matter is for your own management of complicated projects. In case you need to resize or move a part the groups help organize multiple tool paths into your own logical order.
