I just downloaded the current version of Motion. X&Yzero set okay, when it try to zero z the machine moves rapidly to the right and tries to bore into the table surface. When setting zero I have the following message “setting z zero will trigger a tool movement”
It apparently doesn’t know the correct position of your bitsetter.
You’re going to have to re setup your machine configuration.
Configuring a BitSetter location is now done as part of Setup:

I like the workflow. I can have the first tool, or a random tool, or a dowel pin, in the spindle when I touch down on the workpiece to set Z-zero. It doesn’t matter because the very first thing the machine does is to measure the currently-loaded “tool” to establish the machine Z coordinate.
