After building my Shapeoko 3 XXL I noticed that the upgraded Z-Axis threaded rod does not reach into the bottom guide, so what is the purpose of the bottom guide if the rod does not go into it?
Correct. That hole is just there to ease assembly/fitting. The guide is actually a stop to prevent the carriage from being run off the bottom.
Ok great, I thought it was supposed to go into the hole otherwise what is the point of the hole in the stop?
As long as it is supposed to be this way I feel better
