For the SO4, like the SO3 before it, the big considerations are:

• are the Y-axis rails level to each other and parallel
• is the X-axis gantry level to the Y-axis rails and at a right angle to them
• is the Z-axis carriage level and plumb

So long as all the parts have the correct mechanical geometry, then they should run squarely and cut as expected.
