Have you been trying to join the nodes without highlighting all of the points of contact where you want them to join? All the areas that are magenta look like they can easily be joined to the lines that are black. But the lines that are black shouldn’t be black as well because that would mean that they are closed loops. A closed loop would be black and an open ended loop will come up magenta. Looks like you might need to zoom in close to the connection points and see if there is a double line at the ends of the black lines coming in contact with, or coming close to, the magenta lines. If the black lines are closed loops, you will need to highlight all areas and then choose Trim Vectors in order to cut out the extra lines. Then choose Join Vectors. This should then fix your magenta lines and close the loops.
