Shapeoko 3 Issue with cutting depth

I updated to the latest Carbide Create and Motion for my Shapeoko 3 XL. I set it up as a new machine because I hadn’t run it in a while. I set it up with the Bitsetter and I have a Bitzero 2.0. I connect to the machine with no issues, I run it through a probe cycle (XYZ) and try to start to do my cut.

This is where the issue is happening, for some reason, the Z index is adding 1/2 of inch to the index causing the cutting to plunge a half of an inch deeper then expected. Once I figure out that was the issue, I ran another cut setting the XY with the bitzero and manually setting the Z. This worked for the first cut, but for some reason the cutter decided to cut all the way through+1/8 of an inch into material. It’s like the machine forgot what the z-index was halfway through.

I checked the toolpath and it’s set correctly, 1/2 an inch cut into the material. These are my settings from Carbide Create:
Start Depth (S): 0.000 in
Max Depth (D) 0.500 in

Has anyone else out there experienced anything like this? My machine is dead until I can figure this out.

You have the correct BitZero selected in CM?

The V1 was about that much thicker than the V2.

But also check for but slipping in the collet by putting a marker line around the bit shaft after tightening.

If you set the origin at the surface of the MDF and jog up 1 inch how much does the machine move?

If you still have difficulties with the machine set to have the correct configuration upload a .c2d file, step-by-step notes on how you are securing your stock and managing all tool changes and setting zero relative to the stock and a photo showing an attempt at cutting still in place on the machine with the machine at the zero position or a specified offset.

Since you set up as a new machine did you pick the correct Z. The HDZ has more steps per MM so it will cut deeper than expected. The original Belt Z and the HDZ run in the same direction but the Z-Plus runs in the opposite direction on the SO3. Plus as @CullenS suggested the BitZero v1 and v2 are different heights. Since the SO3 is not new to you I will mention that when setting X and Y on the lower left corner you have to put the taller sides of either the V1 or V2 over the side. If only setting the Z then the whole BitZero sets on top of the material without the longer 2 sides not hanging over the edge. If you do X Y and Z on the corner then the taller legs go over the edge.
